How do you close a book on Biblia.com? When I sign out and come back, they're all still there.
You can't actually 'close' a book, per se. Biblia always has two panes open which each display a resource (by default a Bible on the left a non-Bible on the right). If you click the cover image in the top left of the pane and select 'stretch across both columns' it will stretch that pane across both columns effectively hiding the other resource, but not actually closing it. You can change resource by clicking the 'Open' button at in the resource toolbar and selecting a different one.
Is there a specific reason you want to close a book?
That's ok. I was just concerned that having too many books open in the browser at once would slow the computer down. Like...if all I do is open books and never close them, there would be a whole lot of books open. Is that a concern I should have? I'm probably showing my computer ignorance here. That's not a concern. The browser only keeps track of the one or two books on the screen, and then only the part you see. The Logos server handles everything else. That's the beauty of the web.

Furthermore, it is possible to hover the mouse over the scripture reference and read the passage (without opening it). - - - Unfortunately, I do not know how to "do" this - [close one side and display footnotes]. - - - I simply know that it IS POSSIBLE to do it. I found the above link on a website containing John MacArthur's Bible studies. - - - Please let me know how to close one book and display the footnotes.
At the moment the only way to read a passage in the view you desire is by entering a URL of the right form. Entering the URL http://biblia.com/bible/esv/Jn3 will open up John 3 in the ESV in the passage view (with footnotes, etc). A slightly hacky way to open any reference in any book to this view is to navigate to the reference in the desired resource, click the share button (the little plus sign in a box in the resource toolbar) and copy and paste the URL from the sharing popup to the URL bar of your browser.
I don't believe we have plans at the moment to make it easier to access this view, but I will inquire. As always let us know if you have further comments or concerns or if my answer didn't make any sense.

Of course this doesn't put the footnotes on the side, as in Janis's example.
While Nicholas's extensions were an awesome workaround for quite a while, Biblia now natively supports toggling resource reading views. Clicking on the cover image in the resource toolbar will display the resource menu panel from which you can now show the table of contents; link the panels; and toggle dual-pane, single-pane, and full-screen reading views.
