Love RefTagger!  I've no complaints about it.

But there are certain features that I'd love to see.  Such as,

(1) Version selection inside the tooltip with full version name on hover (some don't know the abbreviations)

(2) Option to adjust shadow of tooltip

(3) User option to change styles (colors, fonts, bg color, etc...) to their liking

(4) Adjust size to more than six lines of text

Before discovering RefTagger I was using a simpler JS tooltip that was highly customizable. (called OverLib)  It would be great to see such features integrated into RefTagger.

I haven't actually used RefTagger yet, but I did have a read through http://reftagger.com/ yesterday. I think most of what you suggest is already possible. Look at the Customize and Control Panel sections of the website.
