The verse numbers are supposed to be superscripted, and thus set off from the rest of the text. If you paste into Word, make sure you are using "Keep Source Formatting" to maintain the superscripts. If you're pasting into a Note in Logos, make sure you are using the Default font. Some of the other fonts don't support superscripting and subscripting.
You can also insert a space between the verse number and the text if you use Copy Bible Verses. Just make sure the space is explicitly inserted in the CBV style that you use. For example:
=ForEachVerse <sup>[VerseNum]</sup> [VerseText]
(Notice the space between the superscripted VerseNum and the VerseText; it's hard to see, but if you cursor through the text with the arrow keys you can tell.)

Do you have %CopyAllText included in your style?
If I have this I get two verse numbers, if I don't I just get the one.
This copies all text including cross-reference footnotes, verse numbers, etc and would explain what you are seeing.
