The note file only display notes up to Isaiah 40:21. Please see the screen print that the note file is at the bottom, but in the popup you can see a note from this note file for Matthew 3:16

I would virtually guarantee that your Matthew connected note is above in the list.

I hate to say this, but no.
I look through the entire note file before posting. The file is in sequence by scripture (like it should), and the file stopped at Isaiah.

Please enable Diagnostic Logging navigate to the note and the reference, hover over the note, maybe even load it and then upload your logs.
That should give the devs something to trace.

I have not been able to reproduce this bug. I am wondering if this bug has something to do to the size of the note file along with some background processing.
