I have been running both the mac and window version of logos 4 on my macbook pro. I think it's time to remove the windows version. Are they connected in any way, or can I just uninstall the logos windows?
Unless you did something unusual at setup, you can just uninstall it.
Do you know if that will take off all the resources as well as the main program? Looking at the size, it doesn't seem like there is enough space listed.
Wiki has Uninstall Logos page (Logos 4 PC) - can uninstall then verify your Logos4 folder deletion. For Windows, Logos4.exe application is installed in Logos4 folder whose sub-folders contain your resources and indexes. Note: Logos4 folder path listed on Quick Installation onto multiple computers page.

No, the two versions are not connected in any way on your computer—only by synch through the cloud. Do you wish to keep the virtual machine and just remove L4 from it, or do you want to remove the VM? If the latter, just trash the VM. If you desire to keep the VM, the other responders have answered that, I think.
