Why do some scripture paragraphs typed into notes highlight and give you a link while others do not. Is there a specific format for this action?

Can you be more specific regarding what works and what doesn't? Is this behaviour consistent?
There are some issues with the generation of links (related, for example, to punctuation) but just trying to understand exactly what issues you are seeing

Are you attaching the Notes to the Reference (no highlight) or to the text? This is the option in the upper right hand corner when you right click to make a note.

I think you're asking about scripture references sometimes being automatically tagged as scripture references (and so highlight and give a link), and others do not. If you're not asking about that, just ignore the rest of this post.
I've found that this will sometimes occur when the scripture references is followed by too much punctuation. For example if I type a scripture reference in parentheses and then hit 'space' it will highlight, but if after the parenthesis there is a comma or period, it will not. Here's what I mean: this will highlight automatically in notes: (1Pe 5:12) but this won't (1Pe 5:12). (notice the period immediately following the close parenthesis).
A few other times this happens is in a long series of verses (e.g. ; Mt 16:21-23; 17:22; 20:19;), sometimes Logos seems to loose track of what it's doing and will stop hyperlinking them part way through the list. I've not noticed a pattern to when it looses track, nor when it doesn't.
At any rate these (an any text) can be manually tagged, any time you wish by highlighting the text and typing in the scripture reference in the "Hyperlink" box on the right side of the formatting bar (where the Bold Italic, etc.buttons are).
Also, if you happen to use both Mac and PC, be aware that L4Mac doesn't create any hyperlinks yet.
