I have Mac version 4 and I own Pritchard's ANET, but I notice that in several of my texts now, that when ANET is referenced with page number in a text it is not hyperlinked to my ANET text like it does with other texts I own.

Brian, I think it depends on the resource where the reference to ANET is, not on ANET itself. For example, the references to it in the New Bible Dictionary are all hyperlinked:
However the references in ISBE are not hyperlinked:
It probably has to do with the order in which these resources were created by Logos. ISBE was probably created first, then ANET, then NBD (or at least NBD must have received a thorough update including adding any missing hyperlinks since ANET shipped). They've changed the process so that now going forward all new books they produce will have hyperlinks built in to any hypothetical future Logos resources even if they don't exist yet, so they should just work if/when Logos ever produces those books. But resourced they did in the past did not have the benefit of that new process, so you will still occasionally find cases like this.
The best thing to do is report them when you come across them. You can do it with the Report Typo command (on the right-click menu) for one instance, and if it's pervasive problem throughout the referring resource, mention that in the comment space rather than reporting multiple instances. Or you can email logos4feedback@logos.com and tell them about the problem.

You're awesome. I checked and you are right about ISBE and NBD. I was reporting the lack of hyperlinking as typos, so thanks a million for the suggestion. I will report that it is throughout on the next one.
