I installed the Logos 4 (download version - no media). Now how can I download the rest of the libraries? Is there an iso image I can download ? Now the program is pretty much useless without any contents.

While the engine will work with your existing books, we strongly encourage you to consider a base package, which will include lots of content especially designed to work well with Logos 4. The people, places, and things databases, the controlled vocabulary, infographics, maps, etc. are all content resources sold as part of the base package.
You can also consider the "Minimal Crossgrade", which includes just the content resources that make Logos 4 shine.

I already purchased the LE and installed the program. I also have v3 installed on the system. The fact is the Logos 4 now is just an empty shell and no contents can be viewed
If you've synced your library from version 3 it should start dowloading the books from the logos servers. I believe that you need to leave Logos 4 running and it will take a little while before the downloads start. There will be a icon in the notification area that will tell you the progress of the download and time to complete indexing. It takes a while and it may look like nothing is happening in the logos program window.
Logos 4 will need to find and download resources. It will look in your L3 resource folder first, copy the files to its own folder, compare those files with files at the Logos server, download new resources and then index your new resources. You will not be able to see any resources until indexing completes for the first time.
You should also know that even when Logos4 is doing this, you may not see anything telling you that it is working. When it is downloading and indexing, you will see a blue icon in the Windows system tray.But some users report that they do not see anything for 30 to 45 minutes after attempting to begin the process.
Start Logos4 and it should begin this process. If you don't see anything in your system tray after about 30 minutes, type Update now into the command box. Once again, you may not see anything for 30 minutes, but be patient, it may be working in the background.
You should also know that this can take a very, very long time to complete.

There will be updates since the DVD was pressed/burned, that will need to be be downloaded.
