I've had to turn off synchronization again. At this rate my collection list will grow faster than my ability to delete the duplicates.

I'll ask our sync expert to look at your problem in the morning. It would probably be very helpful for him if you could turn Internet use back on, and post some log files of the synching (and duplicate collections being created).

Well, here are mine!
Both machines were in sync before update to SR-3.
Duplicate collections appeared on Desktop but not Laptop.
Laptop: XP SP3
4848.Logos4sync.zip
Desktop: Windows 7 RC
0654.Logos4sync-Desk.zip
My problems did eventually disappear after SR-3. The fellow working on it took extra time to communicate with me via email and lead me through a couple of steps which resolved the problem. Thank you Scott.
Problem corrected in service release 4.
