When you say "write" do you mean research, or do you mean "create a document?" I see from your tag that you are trying to write on Baptism. Are you looking for resource suggestions?

General question. General answer: use Logos like a library. Take notes (within Logos notes and/or clippings - a note taking program like Evernote or MS OneNote), user favorites to save 'bookmarks' and organize materials, make sure your citations conform to the standards of your academic institution, be wary of non-scholarly works.
Do your actual writing outside of Logos (MS Word, WordPerfect, OpenOffice, etc.).

In addition to what's already be said, don't limit yourself to just Logos. Chances are there are book and articles that Logos doesn't publish that you will need. Become friends with the librarians at your school's library so they can help you research. Logos searches will reveal topics to hit the print library on and those resource will lead to more Logos searches and more things to research. Cycle back and forth between the print and electronic libraries to help you get more out of both than either one could have been used on its own.

Knowing the topic of your proposed dissertation would help. Logos would have been of very little use for my PhD dissertation, were I researching and writing it today. The primary source material I needed simply is not available in Logos.

I too am looking for help with a dissertation.
I know well how to use Logos but settling on what topic to choose for the dissertation (which ones would be appropriate) would be my weakness.

I just finished my MDIV and am not to that stage yet. My advice, however, would be to look for the topic that best intersects with the following criteria:
1. A subject of interest (you are going to spend too much time with a subject to be bored).
2. An area of need (in your church, in the community, or the church as a whole).
3. An area you are willing to be challenged on (i.e. don't write on a pet peeve or come to the topic with an absolute certainty. Be willing to learn).
