When I type out insights in a notes file and I type a biblical reference, I get the link for that verse, but not in the version that I want. How do I go about changing the settings on what Bible version those links appear?

The version which will be used is your highest prioritsed one - so you need to look at how your versions are prioritised.

The automatic link should be in your preferred Bible. See: http://wiki.logos.com/Prioritizing
If you want to create a link you can manually set a link to whatever version you want. See: http://wiki.logos.com/Hyperlinks for a general idea how to do it, if you need more help just ask.
