mytags vs. collections
I am a little confused on the difference between the tools menu "Collections" and "mytags" from the library. Are these two different ways to do the same thing--organize my books or are they two different lists?

The wiki is a good source of information - http://wiki.logos.com/Collections will give you an idea of the relationship between mytags and Collections.
Briefly, mytag is a convenient way to rate or collate your resources e.g. different categories of commentaries, and can be used to form collections. The Search menu also allows you to search on a mytag value or a rating value - see http://wiki.logos.com/Tagging and http://wiki.logos.com/Ratings

They are overlapping ways of organizing your library. Once you put something in the mytags field, you can use it in the rule defining a collection. Also, every tag becomes an automatic collection of its own to choose from when you add a collection to a passage guide or when you do a search.

mytags and collections work essentially much differently, provided you use the dynamic power of rule-based collections.
for example
When a user adds a new resource which satisfies the rule type:"Bible Commentary", the resource collection will AUTOMATICALLY include the resource in this collection with no other action taken by the user.
In the 2nd example:
not only does a resource have to have a type:"Bible Commentary", the resource must also have a seires name "Pillar New Testament Commentary". If it satisfies both of these conditions, this resource collection will AUTOMATICALLY include the resource in this collection with no other action taken by the user. If the resource is of the type "Bible Commentary" but not of the series "Pillar New Testament Commentary", the resource will NOT be included in the collection AUTOMATICALLY. This is the dynamic nature of rule-based collections.
Now there is another type of collection which is more like mytags in that nothing happens automatocally, you must manually intervene to include a resource.

Here, in example three, you can see that the text box labeled "Start with resources matching:" is left blank - this is the dynamic rule-based entry line. No resources satisfy a null or blank rule-based line. To that empty set is added any resource(s) (or previously defined collection(s)) which the user (you) have dragged and dropped into the "+ Plus these resources:" text box and subtractiong any resource(s) (or previously defined collection(s)) which the user (you) have dragged and dropped into the "- Minus these resources:" text box. The key thing here is that this is a STATIC, not dynamic, collection. You must manually intervene in order to add/subtract resources from this collection.
However, there is a caveat - the members of the two text boxes, "+ Plus" and "- Minus", can contain Collections you have previously defined which are fully or partially rule-based collections. This is very powerfull in automatically determining the content of your collections, making your time available to focusing on the things which are important to you and God.
You need to study the videos and tutorials on collections to gain basic skills in defining your collections. These will allow you to be more productive in your Bible Study!
Mytags are useful for defining attributes of resources that are of interest to you in how you organize them. You must visit each resource (or resource set) to apply tags. This can be very tedious, especially in larger libraries.

Using MyTag lbs for resources that have Logos Greek Morphology. To speed up resource tagging, did a basic search for Logos Greek Morphology preposition or article then compared search results with library listing; often able to highlight 20 resources in Library, then tag with lbs.
Basic search string for Entire Library: (([field bible, content] <lbs-morph+el ~ R??????>) OR ([field bible, content] <lbs-morph+el ~ D???>))
Note: choose lbs for tag value since lbs is Logos 4 abbreviation for Logos Greek Morphology.
Interlinear tagging of Bibles was tedious since needed to open each Bible resource looking for Display or Interlinear Pane buttons (currently have 24 Interlinear Bibles)

I greatly prefer using mytags as much as possible. Every title in my library has at least one "mytag". I use collections to group several tags in to a superset for searching broader ranges of titles. This method seemed to make my slower machine run Logos faster.
Also it is easier (in my proud opinion) to maintain the tags then to manage complex dynamic collection formulae. Since may books will fit into more than one tag category, you maintain everything in one place. You do not have to look through many of your collections to see if the title is also included in them. In short tagging, to me, is much simpler to apply and maintain then fancy collections could ever hope to be. I would also argue that logic of tagging is more straight forward. I have no trouble explain tagging to a novices, but all the stuff about collections goes right over their heads.

They don't have to be complex. The basic ones are type: and lang: e.g.
Greek Bibles --> type:Bible lang:Greek
Grammar books --> type:Grammar
I tend to use mytag's for exceptions e.g. because many commentaries do not justify the tagging
Commentaries ----> type:commentary ANDNOT mytag:Notes
It gets more complex when I include suitable Bible Notes as Commentaries:
type:commentary ANDNOT mytag:Notes OR (type:Notes AND rating:>3)
So I also use the star rating to grade resources, but I keep things 'simple' with only 5 mytag values.

There is a simple idea that shows the difference. Collections group items that have a similar property that is already tagged. Mytag is used to apply a category, which is only known to you, to an item. For instance, when I find a volume that I would like to investigate I give it the tag "interesting", when I read it I give it the tag "read". Thus, the collection of books I would like to read is formed of "mytag:interesting ANDNOT mytag:read". The collection of commentaries most appropriate to use in a particular bible study group is tagged according to the name of the group (some really like to hear what Lange has to say, for instance. One group does not like his approach).
If you want to apply tags to a lot of files you can search for them in the library panel, select all or some of the list, and use the information pane to add a tag to all resources.

This may sound odd, but for old resources I also use MyTags to enter the original date a resource was released (as distinct from what Logos shows as the Publication Date). When showing the Library in Detail view, I can then see how old the ideas in that resource are.

Yes, one of my tags is "unread"; which is removed when "read". I usually track "read" progress in Favorites folder called "Reading". Then I permanently tag books about "Creation".
