Muddy answer: There is some price reduction off the sale price if you already have substantial portions of the package. Which resources are considered towards a discount and which ones are not is probably related to how you procured the resource.
Early Church Fathers is included in several base packages. Therefore, if you got it that way, it was already heavily discounted. So I am guessing that specific resource would not get you any credit off the heavily discounted Catholic Library Builder.
If you recently purchased The Lives of the Saints, Logos knows you bought it closer to retail than the Early Church Fathers set. I would guess that resource could net you a small credit.
I called my salesman with this question because I already own 141 of the 238 titles. Several are included in Portfolio Edition, and many more were included in the 2010 Master Collection. My salesman did inform me of a modest discount.
At the 93% off retail Logos only has a little wiggle room on this collection. If I were to get a big credit for the two-thirds I already have, somebody else would be underwriting my purchase.
I do not look at the resource duplication in these specially bundled sales offers. I look at the new content I will get. After identifying what new content I really want or need, I calculate the cost. (Remember, this set is under $1.70 per volume, if you don't have duplication. There are some high dollar sets included, along with content you can not buy as stand-alone.)

I was quoted a discounted price which I didn't find too impressive in itself -- possibly the same as your "lowest "upgrade" price available" -- but on top of that I was also offered a full refund for a resource bought a couple of months ago, which made the deal a whole lot better. I accepted, but also expressed some mild surprise at being offered a refund for that particular resource but not for one bought later, which resulted in a refund for that one as well. I think I ended up paying about $1.70 or so for the volumes I didn't have. [:)]
Of course I also got the usual "just for you" speech. And note: I have no way of knowing how much of this comes from already owning so many books in the bundle, and how much comes from being a good customer generally. Though you must own far more than me, so that warning applies to others rather than you.
Also: I learnt my lesson half a year ago when I was quoted a price that turned out to be $140 too high. Nowadays I always make sure to provide an exact list of what I already own if I ask for a price on something I already own part of. Contrary to what's been claimed the sales reps do not easily see what individual books we already have, especially when they come from things like the Christmas collections. So if you want the best price, don't trust them to know, tell them.
That all makes sense. It also bears out my theory that upgrade prices are somewhat based on what prices were paid the first time for duplicated resources. Most of my duplicate resources were obtained at Community Pricing, Pre-Pub Prices, and the super 2010 Master Collection special I ran the numbers, best as I could, and it seems my per volume price for the titles I do not already have is close to your price. However they figured it, I am very happy to buy this bundle at the price offered. It really saves me a small fortune over buying the individual resources I already wanted anyway.
