I have been using Logos products for almost a decade. I was hoping Logos 4 would fix footnote citations (I use Chicago), but I was disappointed to see that not only are they not fixed, some appear to be even worse. For example, in Libronix 3, the footnote for a quote from the ANF reads:

Writings of the Fathers Down to A.D. 325 (Fathers of the second century:
Hermas, Tatian, Athenagoras, Theophilus, and Clement of Alexandria (Entire);Oak
Harbor: Logos Research Systems, 1997), 492.
In this citation, the only real problem is that instead of a semicolon after the title it should be a comma, the publisher info should be in parentheses, and ", WA" should be included after "Oak Harbor" (I'm sure Oak Harbor is nice, but it is not nearly famous enough for it not to have what state it's in). The title should probably be "The Ante-Nicene Fathers: Translations of the Writings of the Fathers Down to A.D. 325, Vol. II: Fathers of the second century: Hermas, Tatian, Athenagoras, Theophilus, and Clement of Alexandria"
Now, in Logos 4 it reads:
Alexander
Roberts, James Donaldson and A. Cleveland Coxe, The Ante-Nicene Fathers Vol. II : Translations of the Writings of the
Fathers Down to A.D. 325, 492 (Oak Harbor: Logos Research Systems, 1997).
Although the semicolon has now been changed to a comma, now the page number has been moved to an incorrect position, and the full title of the volume has been removed.
I am currently working on research a dictionary of early Christian heresies for a well-known academic publisher. It would be very nice if I didn't have to manually fix the footnote every time I paste something.
