I agree as I was looking for this last week for ten minutes thinking it would be where you suggest. However, I think because it is relevant only to the passage reference, it appears where it does. Seems to make sense after a bit.
It would be quicker to access, but wouldn't necessarily make more sense. If you think about it, it doesn't matter to notes or clippings what content type it is receiving. Whatever the text may be, you can add it to a note or a clipping. But passage lists require something specific: a verse, a reference, not just any highlighted text. So putting that option under "reference" reflects that the passage list only works with references.
