Help with Notes and Highlighting Best Practices

I was curious to know what best practices you all were doing with the new highlighting and notes in 4.5 Mac and 2.0 iPad. From what I understand, if I make a highlight in 4.5 Mac, it creates a note based on the highlighting type (e.g. solid colors, emphasis markup) and stores it in that designated notes file. Then, if I want to type text to the note, I either scroll through the solid colors notes (or whatever highlighting type) to find the note created and make it visible and then add a text note OR highlight and right click again on the text and create a new note under whatever note file I wish, which actually duplicates the note to another note file.

Besides the fact that this seems confusion to me, I have a couple of questions:

1) Am I misunderstanding the note creation process when highlighting? Is there a reason why notes are created in the highlighting type? Am I missing something in thinking that organizing notes by highlighting type is not helpful in easily finding notes in a research project?

2) Is there an easy way to have notes automatically created to a specified notes file (e.g. Revelation, Gospel of John) when highlighting to a specified notes file? Is this necessary?

3) If not, should I just be ignoring the note file created when highlighting and add a separate note when I actually want to take notes so I can designate which notes file I want?

I really want to take advantage of this new feature on 4.5 Mac and iPad 2.0 so any insights on how people are successfully organizing notes and highlighting would be greatly appreciated!
