Launched Logos and it got a 30MB update (yay!!!) then started to reindex my library again (boo!!). The last index took 60 hours! This one tells it is is only going to take 12!
Any clues on what is in the update?
OK - that was a pleasant surprise - it estimated an index time of 12:15 - only took 4 minutes. Still not sure what it did.
What it is doing is only updating the newest stuff. This reindex will be pretty quick (probably faster than 12 hours). Then when you search you'll see two different sets of results. One for new items and another set for all your old stuff. It will give you the option at some point to merge your index (this is the step that will take another 60 hours).
Basically when you buy a new book (or get an updated version of an old book) it has to index it. It would be silly to have to rebuild a whole new index every time. So it just builds a new index with just the new stuff.
Sometime when you aren't going to use your computer (vacation or something), tell it to merge the indexes. Then when you get home...it'll all be back to one index. In the meantime, having the two sets of results really isn't bad.

Thanks Jacob - I can navigate to Bible passages within the Bible window now and I couldn't do that before. If I type in a passage it actually goes to that passage. Yay
