I would like the ability to set one window of a split screen as the target window for any biblical reference from the other (control)  window.  This way I can be reading a book in the control window and have it pull up any Bible passage referred to in the book in the control window .  Presently if I click to  to read more of the passage than the popup shows it will open the passage in the control window in place of the book i am reading.

Here is one way to do what you want:

    1. Open Logos4 as usual. (Make sure all open resources are linked, to scroll together.)

    2. Open the versified resource that you want to read in a floating window. Drag this window onto your second monitor screen. This is your control window.

    3. Link this resource to the same letter as the resources you want to control with it.

    4. When you see a hyperlinked verse, {Ctrl+Click} on it to drive the rest of your Logos4 application to it.

You can't do that unfortunately. but it would be a good option. The passage will come up in your preferred bible (but most find that is ESV, whether they like it or not) and you should download that to your device and you can use the the Back key or icon to return to the original passage/resource.
