Hey guys I am having trouble setting the Bible version I want for the popups and link on cross references and such any suggestions. I couldn't find a thing on this online. Thanks.

It sounds as though you are looking for prioritization of resources - have a look at http://wiki.logos.com/Prioritizing
There is a lot of detail in there, and some links to some really useful videos, but basically you need to prioritize your Bible of choice above the others.
You might also find the ability to "send hyperlinks" to a specific resource helpful - please see http://wiki.logos.com/Send_Hyperlinks_here for details

This will be your preferred bible as there is no special prioritisation for popups/x-references. You can select "send hyperlinks here" for any bible from its tab menu and it will open for cross-references, etc. but it will not affect the bible used in the popup.
