I am sorry, but I don't understand your question. What is a "left margin pointer" and why do you need it removed? Perhaps a screen shot would help me understand better.

At one time, Logos 4 Mac was new to me as well.

Would like to see a => screenshot
Guessing that some text was selected, then a highlight clicked (e.g. Left Margin Pointer in the Emphasis Markup palette). If so, one option is selecting words in sentence next to pointer, right click then click "Remove annotations" to remove all annotations for selected text. Another option is clicking three circles to show a drop down list, which has a Notes section, then uncheck Note file(s) until Left Margin Pointer disappears. Can be followed by using File menu to open that Note file, then find highlighting and delete that Notes entry. If did not specify a notes file for highlights, could look in File menu for a Note file named "Emphasis Markup"
Wiki has a Notes page => Notes (ver 4.5 & up)
