Yes - so long as you have the latest versions of software on your iPhone and Logos 4 they should synchronise with each other.

The limitation is that only "attached notes" - i.e. those that are linked to a Bible verse or selection of text are synchronised.

Yes, only notes that are attached to a "selection" or to a "reference" are visible in the mobile app.
