I found a place where the new font still displays boxes for missing characters. It's in the Expositor's Bible Commentary:

The Logos 4 default font doesn't have problems in these instances. Only the Logos 5 font does.
This is only a problem with the new display code. The old display shows correct characters with the new font.
Thanks for reporting this; I can reproduce this problem.
Our new resource font in Logos 5 is missing the underlined 'k' and 'b' glyphs, and there was a bug in font fallback (in the new display) that prevented it from using a replacement glyph from another font on your system.
This will be fixed in the next RC; you should see the right characters instead of boxes. (They'll be coming from another font, so they may look slightly different from the surrounding text; I've also put in a request to have these characters added to our new font.)
