Update Now checks whether you have any updates pending.
Update Rsources checks what you have downloaded against what your licences say you should have so is much more comprehensive and takes longer.
Suggest you let the cycle run, shut down Logos and post logs.
Sorry, I can't give a pointer on how to generate and upload logs at the moment as tying on my iPad.

I have Logos 5. If I enter in the command box: update resources, there is always a download of 7.7mg available after which Logos "download" & restart my computer.
I think this may be where the problem may be. You should not restart your computer at this point. Instead just restart (close and reopen) Logos.
Your logs don't show any unusual activity (though it's hard to read the Mac logs in Windows Notepad) - that is the logs I looked at don't contain errors.
