This is probably a stupid question: I know how to tie notes to references in the iPad app, but I'm flummoxed how to do it in Logos 5. Help would be appreciated.

No question is stupid, unless you already know the answer. Ask away.
Here's how to do what you're asking: Select text and right-click (or just right click) and from the right column (in the two column menu) make sure "Reference" not "Selection" is active. Then add your note (also from the right column). Note that you may need to open the note file you want your note to be in, if it is not one of the most recent note files you've used.
