When I right click a word in NA-27 (i.e., λογος) and click on "Search Entire Library," only results in NA-27 come up. Am I doing something wrong?
I got 19,188 hits in 11,848 articles in 994 resources all I did was copy from your post and paste into the search field - including:

Right click and Search gives a search string of <Lemma = lbs/el/λόγος> got 40,931 in 17,809 in 640

I just went to John 1:1; I should have clarified that I clicked the "λογος" labeled "lemma," not "selection": the search field comes up "<Lemma = lls/el/λόγος>" and I'm given 330 results in 153 articles (all NA-27).
There's no problem when I enter "λογος” in the search field; I get 15,553 results in 9,416 articles in 870 resources.
A similar thing happens regardless of what verse, chapter, or book within NA-27; other resources don't have this problem.
A related question: is it possible to do a single morph (i.e., lemma) search in my entire (applicable) library, or do I have to search one resource at a time?
It could be an issue of the internal morphologies: your string searches for lls/el/... wheras David's searched for lbs/....
I'm not sure what this signifies... is there anything I can do to fix this?
It's possible you may have an old version of the NA27.
If you look at the support info (click the small "i" button at the top right of the resource) and scroll down to the bottom what version information do you see?

I originally bought the Original Languages package, then the German Bible Societies supplement, then upgraded to Silver Logos 5.

I believe that "lls/el" is GRAMCORD morphology whereas "lbs/el" is Logos morphology. All recent Logos Greek texts have been updated to use the Logos morphology, but I bet that the GBS NA27 is probably using the older morphology (I don't own any GBS resources). If so, then you would only get hits in resources that use the same morphology as the one you start from.
Switching to a different NA27 resource would probably resolve the search problem.

The GBS resource is Nestle-Aland Novum Testamentum Graece Editio XXVII (Short title: NA27 w/ Apparatus) - it has a blue cover, just like the printed NA27 from GBS I own. John's resource data are current, thus "update resources" would be pointless.
David's is Nestle-Aland Greek New Testament, 27th Edition (Short title: NA27) - it has a red cover.
FWIW, when I recreate John's search coming from the blue NA27, i.e. asking for lls morphology, I get hits in this resource plus in Rahlf's morphologically tagged Septuagint (LLS:1.0.301 or LXX.lbxlls). All other resources, including those with SESB (=GBS edition) in their titles, are found with the lbs morphology.
Switching to another NA27 (or to NA28 or editing the search string) will help, but I think this is an unfortunate situation.
