The icon does appear at startup
But then dissapears when the program is launched even though indexing is still taking place according to the logs
Alpha 7 is stil trying to index, but there is no blue menu icon. It stops for hours, then it just randomly starts again.

The log messages you're seeing aren't coming from the indexer, they're coming from the app itself.
Are you referring to the lines similar to these:

So, Cameron, does this mean that the index is not being rebuilt at all?
I have had the same issue as Joe in that after installing A7, the blue icon was not in my menu bar even though the release notes stated that indexes would have to be rebuilt.

The "downloading" is sync data from the synchronization service, which is distinct from resource or software update "downloading".
The "indexing" that is occurring is of the LibraryCatalogIndex and not the LibraryIndex. There are actually a few indexes used by the software.
The SyncManager failures you listed are something we're working on and a) affect the Mac software only and b) don't affect the Sync data created/used by your Windows software. They're not really harmful. As for reporting them, you could, but in this case, it's a known issue that we're already working on, so don't feel like you have to post the log every time you see it. Most of us see it fairly frequently on our own machines .
Also, for reference, the columns in the log file break down like this:
TIMESTAMP -- QED
TYPE_OF_MESSAGE -- Usually some indication of the severity or purpose of the message (e.g. Info, Error, Warning)
COMPONENT -- The component of the software that is generating the message (e.g. SyncManager, LibraryIndex, LibraryCatalog, LibraryCatalogIndex, etc)
THE_MESSAGE -- The actual contents of the message
If you happen to have an actual indexer log lying around with indexing data, you'll notice that the components most frequently mentioned are LibraryIndex and LogosResourceIndexer and LogosIndexerWorker.

I've updated the release notes to be more clear. Updating to Alpha 7 will not force a re-index. Instead, for the few people who experienced index corruption, we've added a command that can be typed into the command bar that allows them to force a rebuild of their LibraryIndex (which is separate from the LibraryCatalogIndex to which Joe's logs refer). Index corruption is typically indicated by completely erroneous search results. If you're not seeing that, then your LibraryIndex is likely just fine.
