It might be worth having a look at - System Preferences – Users and Groups – Your User – Login Items.

Now when I launch my computer, as it boots up and the menu bar populates with its various icons, the Logos icon displays briefly in the menu bar (for about 5 seconds). Hovering over it indicates that it is "preparing you library stage 3 of 3". This is well before I have even thought of launching Logos. This only started with Logos 5.1 SR-1, and continues with SR-2. Any ideas what this is about?
I have noticed this as well, but assume it was just my setup and was not going to bother chasing it unless it continued for a number of weeks.
The Logos Indexer icon has always shown in the menu bar for a couple of seconds during computer startup. It checks whether there are any resources to index. (I e if you've downloaded and then clicked Cancel instead of Install (or rebooted after pausing indexing), indexing will commence directly upon restart, whether Logos is open or not.)
Agreed, what I perceived has changed is the length of time it is hanging around. It seems almost if it is looking for a resource to install that isn't there.

I had never noticed it before, but – hey! – that's nothing new. My wife chides me for not being able to notice things unless they are right in front of me! [:S] But … well my computer screen is right in front of me and I've NEVER noticed the icon in the menu bar before. But that's not to say that it has never been there. Maybe I'm only noticing since I installed Mountain Lion over Snow Leopard, as the computer is slower than it used to be. I've ordered an extra 8 GBs of RAM, so perhaps things will speed up. [:)]
RAM now installed. Things are much quicker now. Haven't noticed Logos icon in menu bar.
