Is there a way to export sections of Hebrew with the accent marks highlighted (especially the Cantillation marks- ex: every Atnach)?

Maybe...
Run a search like the following. (The accent and the word it is attached to will be highlighted)
then export as an XPS Document like this:
Interesting! Please explain what the search string means? Do the various marks have Unicode numbers or something like that?
I would guess it is Unicode character 0591 that is being searched for and found.
The search is very similar to the old 'regular expressions' and 'Marks' searches used in Libronix/Logos3.
'periods' are wild cards used specify any character
'asterisk' tells the search engine that the 'period' wildcard can appear zero or multiple times
'u' identifies that the search is for a Unicode, code. and of course the number you see is that code.
'forward and back slashes' basically let the search engine know were are not actually looking for normal text reading where the code is written out.

BUT wait there's more! There is claim that whenever Logos 5.2 rolls out one will be able to search on more complex accent combinations and more kinds of marks graphically and without typing in any codes.

Yes, we do plan on allowing more powerful Hebrew searches without having to construct regular expressions in the next version. (It will still be based on typing in (a much less complex) search syntax, not done graphically.)

The best Unicode fonts use combined glyphs for a consonant and its combining marks to handle mark positioning and there isn't any ability to change formatting, like color, for just part of the glyph, so doing something like this would break the glyph look up and marks wouldn't position well. Then in some rendering engines there'd be extra dotted circles introduced before the mark you were trying to highlight. So it wouldn't look good.

There is a program called Davka Writer7 that has the ability to color the cantillation exclusively (but not to search on them.)

I hope whenever regular expression searches are finally discontinued and when the more advanced searches are implemented that there will be 'sticky' post or article somewhere to alert and inform public. I am sure not everyone will be inclined to use these queries, but for those that do this is very important,
