First, it appears that your software is out of date, and you should update. You can update your engine by following the install link in my signature line below.
Second, your log files are beyond my ability to asses. Have you been doing something with your computer recently and moving files around? Have you been working with Logos customer service for another issue? I think a techie will need to take a look. Hopefully that will be soon.
I can see from the error log that your library catalog is corrupted. Delete the file /Users/yhj/Library/Application Support/Logos4/Data/xu7fjcqd.t93/LibraryCatalog/catalog.db, and try starting Logos again. The file will be re-created when you start Logos, which will take several minutes.

Yes, you will install the whole program again. That is what happens every time there is a software update. NOTE: This installs the program (i.e. the "software engine"). It does NOT redownload resources. You will have about a 120 MB download.

No, it isn't a problem… you just don't know how to find it. On newer versions of OSX, Apple decided to hide the user library by default. There are a number of ways to access it, and you can google "show user library OSX" to discover some of those.
Here is how I access it:
With a finder window active, select the "Go" menu. While browsing the "Go" menu, press and hold the "option" key. Your user library will be shown.
