It is making progress, but it seems to be taking pretty long to index the few books that the beta downloaded. Been indexing for over three hours. Normally it would take four to five hours to index the entire library.

There is no indexing happening in this (duplicated) log! Why do you think it is happening?
It finally finished last night. Based on what I saw on the home screen, it was mainly a set of databases, that took over four hours to index. The total download seemed to be a little over 8 MB.

They aren't indexed but 'discovery' and 'updating' shouldn't take that long - mine were processed in 7sec!
I did download one book from vyrso.
If indexing is complete, then downloading one new resource and incrementally indexing takes a few minutes.
In contrast, Logos 5.2 Beta 1 was completely rebuilding library index on OS X. One new resource download caused indexing to stop after many hours of progress. Quit of Logos 5.2 Beta 1 allowed indexing to discovery one resource then restart library indexing of 11,634 resources. Personally wish new resource download had waited until after library indexing of 11,633 resources had completed.

This is another source of aggravation for users and why I always have Automatically Download Updates = NO, so that I can ignore downloads during indexing. It should be fairly simple for Logos to queue the download internally and inform the user after indexing. It would be different if only a few resources have been, or need to be, indexed, but this is where some intelligence/options could be built-in (well discussed in the General forum!).
So it's possible my entire index was rebuilt.
Without the indexer log that is a guess - if so, then feedback to the user becomes essential.

OK, I admit, I wouldn't want a full reindex to abort near the end because of a new download, but if it's just a normal 'supplemental' indexing that's going on, I would much rather abort it and get the new download indexed at the same time, rather than having to start all over when I thought I was finally finished.

It would be OK if the new download could be added seamlessly to a list of resources that are waiting to be indexed; you don't want an interruption when the Indexer is merging the 'supplemental' into the main index.
