I had a similar problem recently and did what was described in this post and it fixed the problem. That will make the process start over however.

I'm on Windows 7 and both my desktop and laptop experienced the same thing. I simply closed the box and then opened task manager. In task manager I stopped Logos indexer. I then reopened Logos and it started normally after just a few minutes.
Maybe, Starting next Thursday and every Thursday thereafter, go to Tools / Settings and turn Automatic Update to OFF
Remember to turn it back on on Tuesday and every Tuesday thereafter[Remember that you will get no new resources over the weekend]
Logos lets us set the time but not the days for updates.

There is a misapprehension about turning Automatic Update to OFF as you can still receive updates. OFF means that you get a notification about a download and it allows you to refuse the download until you are ready to accept it.
