I hid this file and after unhiding it, this pops up. The update resource button is grayed out and not clickable. Not sure what to do? Thanks for your help!

You need to restart Logos after unhiding a resource. I don't think the "This resource is no longer in your library" message has anything to do with indexing -- if reindexing were not complete, that would cause you not be able to find text within that resource, but you'd still be able to open it.
If restarting Logos still doesn't take care of it, you might need to run the command update resources (enter it into the Logos command line), which will check against the server for all the resources you're supposed to have unlocked (and unhidden) on your installation, and repair anything that's out of sync with the server. It does take a long time to run that command, though, so hopefully you won't have to. But if you do run it, and it finds that resource missing on your machine, it will give you an alert that you have resources to download, and then you'll need to restart Logos after downloading them.
