When activate a particular layout is there a way to have certain panels come up in reading view? I seem to have to start my named layout and select reading view, even though I saved the layout and closed the application with those panels in reading view?

No, currently there is no way to do that,  as Logos does not remember the Reading View mode from session to session. It would be an excellent suggestion to add to UserVoice.
