I am new to the ipad app.  I do have the new app button. First, I have a lot of books that I did not download.  Rather deleting them one by one, is there a way to delete them all with little trouble?  Also with the new version of thee app for ipad, is there a way to bookmark a page in a book? The earlier version of the didn't have this option.

To see only books that have been downloaded to your device, put "local:" in the library search field. Otherwise you will see your entire library—if you have an internet connection.

Are you sure they are downloaded? Your entire library is available, but they aren't all downloaded to your device by default.

The downloaded status of a resource is indicate by the color of the "i" in the circle next to the resource.  If the circle is filled in with solid blue, the the resource is downloaded.  Otherwise a circle with white fill indicates the resource is "in the cloud".

If you do have a lot resources that are downloaded, you can more easily manage them using the desktop version of Logos.  The info pane in the library in Logos 5 will allow you to check or uncheck whether or not a resource gets downloaded to a mobile device.  If you select multiple resources then you can add or remove them from a mobile device easily:

(by the way, I'm running the beta version of Logos 5, so your screen may look different)

No.  The app just remembers which page you were on in each resource when you return to it.  If you want to remember a particular page, you'll have to add it as a "Favorite".

If you're familiar with the Kindle app where you can bookmark any number of pages, then you may be disappointed that you won't find the same bookmark functionality in Logos.

Keith the app comes with a set of resources which you gain free access to read them online.  Are you referring to these resources or once you have purchased?
