For me, the passage guide always starts at the Biblical Places and I have to scroll back up to get to the commentaries. Is there some way to change this so that it opens to the commentary section?

You appear to have a customized guide. First open your Guide from the Guides menu and select "Edit guide template" from the panel menu on the left of the tab. Just drag the sections to get them in the right order. For more info see http://wiki.logos.com/Customizing_the_Passage_and_Exegetical_Guides.
If the commentary section is expanded when you close the Guide, it will expand when you open the Guide. Along with closing the Biblical Place section, that may position the Guide as you want. Otherwise, you'll need to reorder the Guide as Dave suggests.
