If you highlight the reference (instead of the selected text), yes. (And these highlights will show up in non-Bible texts, such as most commentaries, that are arranged by Bible reference.)

Unless I am confused by what you are trying to say, you are mistaken. Highlights are notes of "selection" by definition in Logos. You cannot create a highlight "by reference." You can, however, create a "regular" note "by reference." There is no way currently to create a highlight in one translation and have it appear in all others. You must do this manually.

The reason for this, if I'm not mistaken, is the use of the same kind of bible reference datatype for bibles and commentaries. This is what makes these kind of resources work with each other like they do and is one of the most elementary features of Logos. Thus, if someone were able to highlight a verse in a bible, a whole section in the commentaries (or a whole book of Dr MLJones) would be drenched in color.

Only if that someone choose to have that particular highlighting turned on in his commentaries, and why would he?
Personally, I have long ago turned all highlighting and notes off in all resources, and then on only in the resources where I want them.
However, there are other and better reasons why this would likely be very complicated to code, and not the best use of Logos' time.

You're right. I was thinking about notes, not highlighting. Even though highlights are stored in note files, you cannot highlight an entire verse and have the highlight attached to the reference.
