What do the markings on the vertical scroll bars [side panals] indicate?
They are a few things; history, search results and bookmarks.
I believe that you can turn them off via the program settings panel.
Yes, the option is "Show Visual Bookmarks" in the General section of Tools | Program Settings.
Orange bars are the search result hits for the resource you are looking at, Blue are places within the resource you have placed in your favorites folder, grey are the last 20 places you have been to in that resource (meant to replace "turning the edge of the page" in paper resources)
