Why is it that when I do a Morph search "Search שָׁמַ֫יִם@NCMPA", it returns zero results when Isaiah 66.1 is an obvious example? What am I doing wrong?
I am OL illiterate, but it might be instructive for other forum members if you posted a screen shot or two of what you are trying to do.

Note that your search was correct except the first word should have been lemma: with no following space. In fact, any space in the search equation will give incorrect results.
For Morph Search, one option is right click on word, click lemma and then Morph Search:
