There's a lot of coloured text in these screenshots [:)] I'm not exactly sure what I'm supposed to be looking at.

Visual filter font combinations in Greek and English should match, but Greek on OS X 10.10 Public Beta 2 appears odd.
LDGNT Heb 1:1 Πολυμερῶς should be bold light gray: OS X is too dark
LDGNT Heb 1:2 ἐλάλησεν should be bold red: OS X appears black
LDGNT Heb 1:3 μεγαλωσύνης should be bold purple: OS X appears black
LDGNT Heb 1:4 κρείττων should have yellow hightlighting: OS X has outline appearance
NA27 (LLS:LOGOSNA27INT, 2012-10-31T22:23:22Z) also appears odd on OS X 10.10 while LLS:NA28 (2013-06-03T23:39:16Z) bugginess does not show any filters.

I am unable to reproduce this in Logos 5.3 on Mac OS X 10.9.4.
Can you provide specific reproduction steps using the simplest situation? If you can start from a blank notes document and only one or two resources open and go from there, that would be great. Also, if you can include the exact highlight styles you use (its name if it is a built-in style or all details to recreate it if it is a custom one) as well any relevant settings you've changed (e.g. changed the resource font, had X, Y, and Z visual filters on, etc.), that would also be very helpful.
Thank you!

erm, wouldn't this be the point of the bug report, that it behaves different on Mac OS 10.10? Do you have a system available matching his OS version?
Just wanting to avoid KS4J writing up a very detailed script of how his layout came to be and all for a potential misunderstanding.
Have joy in the Lord!

Mac OS 10.10 (Yosemite) is not yet officially released and thus, is not yet "officially" supported. I am asking for specific reproduction steps to see if this issue is an issue with our software as opposed to an issue caused by Mac OS 10.10, which may still change before being released to the public (and over which we have no control). I hope that helps.

I'll take a look at this tomorrow - not *everyone* in the company is running OS X 10.10 yet.
Thanks for the report KS4J!

Understand OS X 10.10 is not "yet" officially supported along with Logos developers appreciating Beta threads about buggy behavior.

Currently do not have a 5.3 Beta installed on OS X 10.9.4 so cannot check if OS X 10.10 Beta is buggy.

Challenging request since Verbum 5.3 Beta 1 Visual Filter menu on OS X 10.10 Beta is buggy: e.g. NA28 shows many Logos Greek Morphology visual filters are checked, but none are displayed in resource. Learned Visual Filter menu choices on Windows 7 syncs to OS X, which can enable visual filter display.

Faithlife group Logos Visual Filters => https://faithlife.com/logos-visual-filters/documents has Greek Morphology highlighting palettes and Logos Greek Morphology visual filters; most recent update was 24 Mar 2013. Dreaming of being able to open documents without date being changed until the document has been modified. Hence, have not opened Logos Greek Morphology visual filters to avoid documents.logos.com message about "newer" unchanged document not shared. Also have not modified corresponding highlighting palettes.

Verbum 5.3 Beta 1 on OS X 10.10 Public Beta 2 has drop down menu challenge for showing which filters are on: "Logos Greek Morphology -" appears, but rest of visual filter name is chopped off (drop down is not wide enough). Typically do not use "Logos Greek Morphology", "Logos Greek Morphology - Case", and "Logos Greek Morphology - Verb Moods"
Verbum 5.3 Beta 1 on Windows 7 shows Logos Greek Morphology visual filter selection:

If you set these to use a normal weight instead of bold, do they appear in the correct color?

Also unable to replicate font bugginess using Verbum 5.3 Beta 1 on OS X 10.9.4, but replicated visual filter menu not being wide enough:

Yes, Bold in Verbum 5.3 Beta 1 on OS X 10.10 Public Beta 2 has visual filter color shift in Greek:

Yes, Bold in Verbum 5.3 Beta 1 on OS X 10.10 Public Beta 2 has visual filter color shift in Greek:
After upgrade to OS X 10.10 Public Beta 3, Verbum 5.3 Beta 1 visual filters in Greek still have Bold color shift and Glow not appearing correctly (Nominative Case).

Reading rumors about OS X 10.10 Yosemite public release on 21 Oct; not know what Apple will tweak between now and then.
