The log doesn't identify the exact file causing this problem, but I think you should be able to work around it by deleting:
/Users/jon/Library/Application Support/Logos4/Documents/12mdyb7s.m5h/UserPreferences2/PreferencesManager.db
Thanks! That did work this morning, though after a resource download Logos then failed to reopen. It eventually worked when I deleted all the various PreferencesManager.db files and let it resync from the web.
Here's some logs if they're of any use, the first is the crash during program startup; the second was after I deleted the LocalUserPreferences and it crashed while trying to migrate my sync-v1 preferences:

(I should note too that I also updated OS X 10.10 from DP7 to DP8 this morning, though I assume that's a coincidence since it's now working fine)
