I went back to a Bible pane that I had open in which I had recently run an inline search. The inline search results were still visible, but I wasn't paying attention to them, because I had one goal in mind: I typed a new Scripture reference into the Reference box, because I wanted to go there. I hit Enter, but nothing changed. I realized I was still staring at the old inline search results. I also tried navigating to a different section in the Bible using the Table of Contents pane (which happened to already be open), and again, nothing happened.
In my opinion, this would be unexpected behavior for anyone. Jumping to a direct reference, either a Scripture reference in a Bible, or a page number in a resource, or navigating to a section via the Table of Contents pane, should override any previous inline search and should close the inline search bar and go to where the user has indicated she wants to go.
