I just received this resource but I can't seem to get it to appear in my Topic Guide. I have the "International Standard Bible Encyclopedia" included, so I assume encyclopedias should be included.
Any ideas?

It probably hasn't been tagged for LCV (Logos Controlled Vocabulary) yet. I'm pretty sure it had shipped already when LCV was introduced, and they've had to go back and systematically tag all reference resources to add the LCV tags for all the topics. At some point someone was keeping track of a list of all the reference resources that had been done already, but it's been many months since I've seen an update of that list.
This thread (rather old) has some lists of resources that were being updated and released with the LCV tagging. Sean Boisen would be the Logos employee who would know the status of The Encyclopedia of Christianity. I'm kind of surprised they haven't gotten around to it in the years since that thread was being updated regularly.
EDIT: Here's another thread that has some discussion on the progress of integrating LCV into previously released resources. I wonder if that process got stalled?
Yes, they should, but this one isn't, at least not yet. We have a backlog of quite a few dictionary and encyclopedia resources that still need the additional LCV markup to enable Topic Guide integration. It's on our list, but I don't have a timetable for when that will ship.

However, you should still get results if you put it into a collection and include that in the Collections section.
You could tag other encyclopedias that do not appear in the Topics section and use that as a rule for the collection e.g. mytag:No_LCV_topic
