I add a number of personal books to logos 5 that i cannot seem to find now that i have logos 6. Do they have to be readded, when i upgrade from 5 to 6?
Did you upgrade on the computer running Logos 5 or did you do a fresh install on a different computer?
If you did an "in-place" upgrade your Personal Books should be there, if a new installation they will need to be compiled again.
One of the features introduced in Logos 6 is the ability to sync Personal Books between different computers which will make this easier in the future.

Yes
In Logos 5, metadata information describing the PBs was synced but the books themselves weren't so would need to be recompiled.
If you change computers again, after the Logos 6 upgrade, the books should download with everything else.
But it will still be important to hold on to the source documents so you can edit / update if required
Logos 5 only allowed the syncing of personal book metadata (i.e. title, author, etc). If you wanted to access the personal book on more than one computer, you either needed to recompile or manually find the compiled book and copy it over to the new computer using the "scan" command.
Logos 6 allows you to sync personal books, as long as they fall within certain guidelines. The process is still not automatic... you must click on something to have the compiled file upload to the logos servers.
Also note: in neither case is the .docx file synced. You must use a third party sync cloud if you want to edit and recompile personal books on more than one computer.

Personally - and I don't make many Personal Books so not the best qualified here - I tend to use the capability of Word 2013 to read PDF documents and produce .docx files.
If you run the Google search "site:community.logos.com pdf converter" you will find many discussions regarding which converter is the best - with a range of opinions expressed.
