I know this will be a no-brainer to some, but, how would I go about doing a search for mentions of the Trinity in the Bible, even while the word trinity is not in the Bible?
For this, you would do best to search in a Topical Index. These are curated lists of verses that mention various topics even if the words are not used exactly. These are typically of type "Bible Concordance." But there are others that are Monographs (for example Topical Analysis of the Bible) or Encyclopedias (e.g., The Handbook of Bible Application). A very good one is the Collins Thesaurus of the Bible. Here's what I find in it:
I've made a collection of all my topical indexes and I search in this collection whenever I want to do the kind of search you're describing.
For making a collection, how would I make a rule for just listing the Bible concordances that I have?

I made a collection with that rule in it, and when I go to search for "Trinity" it came up with no results for my books. I also made one with the rule type:concordance, and even tried adding books to the collection manually that I know have articles on the Trinity in them. And when I search that collection for "Trinity" it finds nothing.

Good, you caught it that Graham meant concordance. Do you have Match Case turned on in your search by mistake while searching for "trinity" with a lower case "t"? That sure weeded out most hits for me. Turn off Match Case from the Search tab's panel menu (upper left).
Here's what I find when I search for Trinity in my collection (with Match Case off):
Jonathan, as you can see Logos provides many ways to get to the information you want. I would like to offer one more that is built in without specialized searching or creating collections: Go to Guides and open the Topic Guide and when it comes up enter Trinity. See screenshot below, under topics click more and at the bottom you will find the Topical Bibles or Bible Concordances. There is also a helpful Related Verses section. Under the Topic section you will find a link to the FactBook that has some of the same information in a different format as well as links to other data that may be helpful. Lastly, if you want Logos to open the default topic layout, go to the homepage, enter Trinity and click go. It will open your topic guide as well as other helpful information.
This is a good way to start researching a topic, including getting biblical references on the subject. It is not always as complete as the others suggested above, but can be a good and easy starting point for your particular search.

If you are using logos 6, you can also use factbook, located under tools. Click the link, and a window will open. Type in the box "trinity", and results will be produced in your dictionaries, as well as other sections.
Mark Barnes's video tutorials are excellent. They were made for Logos 4 but most of what he teaches is still valid in Logos 6.
