I have a collection that has both Bible and non-Bible Greek texts in it, but when I use it, the morph search only returns hits on Bibles (NA27 and LXX). However, if I search the non-Bible texts individually I get hits for the same search argument.
We will be releasing a resource update (to all non-Bible morph resources) that will enable them to be included when searching a collection of Bibles and non-Bibles, eliminate the unnecessary verse markers (http://community.logos.com/forums/t/17613.aspx), etc.
I'm adding this to the Known Issues.

I also just noticed that the Holmes AF apparatus footnote markers aren't superscripted in the search results. Will that be fixed in the update also?
Yes, the footnote markers will be removed from search results by the update (just as translators' notes are omitted from Bible search results):
