Does anyone know if the yearly Torah readings can or have been incorporated into the lectionary? It seems that I remember this in Libronix.

No they haven't been. In Libronix they were not Logos products but user contributions. I think they will be coming in logos 4 but don't know for certain. However, the Torah readings are marked in the pericope displays.
