Personal Bible Study Notes

What is the simplest way to create my own notes on Biblical passages?
It should be a single file, linked to the passages, not a specific version, and should be easily edited.

Well you have two options, a dedicated note file or a personal book that is edited in Word (docx) and then periodically compiled into Logos.
The note file is simpler and edits on the fly a lot better but it has some limitations. See: http://wiki.logos.com/Notes#Adding_a_note_to_a_Bible_reference_in_all_Bibles (also the rest of that page, but it'll open to the most pertinent section for your question).
You can make a personal book that is either a Bible Commentary or Bible Notes book that'll scroll with Bibles just fine.

Okay, it works kind of. The first note I made only shows up in the version I created it in, but the 2nd one seem to show up across all versions!

Once you right click make sure you select "reference" and not "selection" at the top right of the pop up box and then click add a note. This will make sure it shows up inall versions as well as commentaries, etc, in front of that verse.

One "last" question: I see how you can link to various resources in your notes via the intra-Logos url, but is there a way to get a url from my personally created resources, such as from my Sermon Addin?

It's done the same way as Logos generated resources.
