I have been told that this is a temporary solution... the developers would like to have a better scrolling solution. I have found, however, that my 3rd generation iPad is much more "fluid" at scrolling than my 1st gen was.
It is especially useful when you want to highlight a section which continues just a line or two past the text on the current screen. Previously you had to create two separate highlights.
quick question...how do you highlight over 2 pages?

You can't… It isn't possible to highlight more than can be seen on a single page… but you can try one of two things:

I generally agree that it is better to use "standardized" gesures... I dont know about this case (I can argue both sides). Currently one finger up and one finger down are used to bring up other menus.

The Logos app is not only inconsistent with the standard iOS app manner, it is inconsistent within itself. You use a one-finger scroll for the library and other areas, and then you switch to a two-finger scroll when you are reading books.
I too appreciate the addition of scrolling because it makes highlighting much easier, but is there anything wrong with just having it be a one-finger scroll like other apps and like the other parts of the Logos app?
