It seems one is added everytime I perform an upgrade. Is it safe to delete the older ones? Will I be deleting any resources?
I have no idea why it has done that. Have you been updating manually or automatically? Are you using time machine? The question marks above indicate other issues as well. What OS are you running? You might have more than Logos issues going on.
To answer your question: The icons you see represent the software engine. Your notes, resources, settings, etc are kept elsewhere.
One question for you: Is there a reason you haven't updated to the free L5 engine? If you are running 10.6 or better, you should update to L5. The link in my signature line will help you with that.

Is it possible you have a program similar to AppTrap that asks you if you want files moved to trash before moving them. Updates move the old program to trash, but there are apps that can cause that not to happen.
