Often times when I am reading scripture, something will just pop out of the the text, and I will want to add a thought or a question of how that specific text moved me.  I was thinking of how great it would be to have a journaling box which hovers and corresponds the verse being read; each time one would refer to that particular verse in the bible, one could see the notes which were entered for that particular date.

I think the simplest way to do this would be to create a note file tltled (what else?) "Journal."  If you don't turn off the display of that note file, it will display your note on that passage and the file in which it is located.  I tried doing a screenshot of this, but unfortunately the popup with that information didn't show up on the pic.  I think it should meet your needs.
